I think it's possible if the kernel supports inotify (only for internal disk) or simply with a scheduled task.

either when nothing´s going on with the CPU for more than 5m OR let´s say on to be scheduled times (e.g. during the night)

First isn't there an Automatic NMJ update setting in Setup, like on 200 series. Second have a look in NMJ Section of forum as there are a few scripts and commands that do some automatic things that you may like:
