should have been enough. The settings file is not part of the default installation process because if contains the user settings. For some reason your settings file got the wrong permissions.

But the file was from the old version, doesn't this matter? Maybe the istar nmt has the wrong permission for this file so the web inteface won't be able to create a new version of this file? More people seems to have this problem with saving settings, so maybe it's worth looking in to?
I also solved the problem with the ?> on top of the pages. Of some reason both the template and the settings.php5 contained these character at the end. Removing it from the files removed the problem.
