It's really your TV that is at "fault" here, as the audio level on the DTS track and the AC3 tracks should be identical. My guess is that the 5.1-to-2.0 downconversion done in your TV has an unfortunate side effect of lowering the volume, hence the suggestion to pre-convert it. It seems like WD TV needs some information in the .MKV file that is stripped out when re-muxing the AC3 channel into the file, but AFAIK I preserve all meta information in the file. Try to run the original file and the converted file through MediaInfo and see if you can spot anything that is removed that you don't expect.
